The world map shows that the facility features several rooms; there'll be a token 'big computer room' somewhere.
Don't forget that you can click the spaceship in the top-right to see all visit-able areas. (The computer system is, surprisingly, in the computer room just above the train station.)

We've found the computer, but it's unwilling to authorise any train departures - it's activated 'Security Protocol 304' instead.

The computer itself will tell you, but basically, it's a lockdown that's in effect until the 'situation' has been normalised.
We can't stop this protocol without resetting the computer, but that'll apparently be useless without messing with the servers first.
How do I do that?
The servers are, quite responsibly, not super close to the computer itself - check out the world map to see if you can find the servers.
